GPS Units connected via the serial Interface:

Note that both the Zaurus and the default wiring of many GPS units are the same, as DTE (Data Terminal Equipment). This means that both units send and recieve on the same pins of the RS232 interface. In order for the Zaurus and the GPS unit to communicate correctly, a NULL-Modem connector or cable must be used to swap pins 2 & 3 over so that transmit is connected to recieve.
By default the Zaurus runs a copy of pppd on the built-in serial port (/dev/ttyS0) which stops qpeGPS from being able to open the tty. The Solution is to disable the pppd from running. This may be perfomed (Badly) by renaming the pppd and then killing it so that it doesn't restart... or better by  commenting out the line with serialctl in /etc/inittab and then performing an 'init q'.
